Answer

After upgrading Analyst® software, some users observe that the data files will now include a new type of file, the xx.wiff.scan files. This is because the default setting for using the flat file format has been activated in the Analyst® software Queue Options. If flat files were not selected as a data acquisition file type prior to the upgrade, then this option should be turned off. To do this, select the Configure mode in Analyst software and navigate to the Tools and Queue Options menu. Deselect the Use flat files for scan data button to prevent the xx.wiff.scan files from being created.

Why this file exist. XCMS recommends to upload both .wiff and .wiff.scan files. If we deselect this option, is there any data loss in metabolomics study?
